will it fit in the ducting? seems to me like it would be tight, and cause restrictions at speed. if you are worried about heat soak, get a front mount or stay out of boost in stop and go traffic. as soon as you start moving, i would think the intercooler would be fine.

how much cfpm is running through the intercooler at say 60mph.... i wonder..
there is a fomula to calculate that, but i cant remember it exactly right now. measure the opening area, and multiply that by the distance it would travel in one minute at 60mph. should get you a rough estimate.

I would order an ETS from protegegarage.com We have one in our CX-7,and we can drive for an hours, stop, turn off car, pop the hoos, take off the fugly cover, and put our bare hand on it. And that is the 3". I need a couple good paychecks, and I will be ordering the larger one as well for my speed 3.
This may digress from the OP intention.
I have never thought about a fan on top of the IC, but what about a hood that had a scoop that would funnel more air over the IC like that of a 1984-86 Mustang SVO. That motor (2.3L Turbo with Air-to-air IC) is really the ancient ancestor of the MS3 motor. I used to own a SVO and the IC was always cool to the touch after running. I have been looking for a CF hood that is configured that way. You could probably incorporate a fan or charge system without obstructing as much of the air flow.

a scoop like that has a smaller opening than the stock speed3 duct inlets though.. the benefit of course is that it's more direct air as it has a shorter path via which to heat up on it's way to the IC.
what about water misting? That should work as well and take up less room.
